You add a .js (javascript) file to the theme and call it to unscamble the code. You can do it a few other ways but most of the time that's how it's done. However, anyone who wants to "decode" your footer section can do it just by viewing the source of your page and pasting the "footer" section of your theme into footer.php. PLUS many themes with encoding has malicious code in it. The 50 percent *(or more) of people who leave your links in will be enough. The others are going to find a way to get it off of there anyway.
